    In and out of the minor groove: Interaction of an AT-rich DNA with the drug CD27  Open access

    The DNA of several pathogens is very rich in AT base pairs. Typical examples include the malaria parasite Plasmodium falciparum and the causative agents of trichomoniasis and trypanosomiases. This fact has prompted studies of drugs which interact with the minor groove of DNA, some of which are used in medical practice. Previous studies have been performed almost exclusively with the AATT sequence. New features should be uncovered through the study of different DNA sequences. In this paper, the crystal structure of the complex of the DNA duplex d(AAAATTTT)2 with the dicationic drug 4,4'-bis(imidazolinylamino) diphenylamine (CD27) is presented. The drug binds to the minor groove of DNA as expected, but it shows two new features that have not previously been described: (i) the drugs protrude from the DNA and interact with neighbouring molecules, so that they may act as cross-linking agents, and (ii) the drugs completely cover the whole minor groove of DNA and displace bound water. Thus, they may prevent the access to DNA of proteins such as AT-hook proteins. These features are also expected for other minor-groove binding drugs when associated with all-AT DNA. These findings allow a better understanding of this family of compounds and will help in the development of new, more effective drugs. New data on the biological interaction of CD27 with the causative agent of trichomoniasis, Trichomonas vaginalis, are also reported.

    The structure of the meso-tetrakis(4-sulfonatophenyl)porphyrin (TPPS4) J-aggregates could be determined by X-ray and electron diffraction methods. A sheet-like architecture reveals the relationship between structure and chirality, optics and shapes of the J-aggregates of the meso 4-sulfonatophenyl- and phenyl-substituted porphyrins. The structure of the J-aggregates of H4TPPS4 belongs to the chiral space group P21 and includes four porphyrin molecules in its unit cell. The intermolecular stabilization of the zwitterionic units by hydrogen bonding and electrostatic interactions between the positively charged central NH groups and the periphery anionic sulfonato groups results in a structure of porphyrins sheets along the [[1 with combining macron]01] plane direction. The structure of the sheet on the [[1 with combining macron]01] plane is already chiral and its molecular architecture explains the simultaneous presence of H- and J-aggregate bands in their absorption spectra. This structure also accounts for the high similarity observed between the absorption spectra of different mesomorphs of the same substance and even between different members of the series of meso-4-sulfonatophenyl- and aryl-substituted diprotonated porphyrins. The possibility, or not, of the sheet-like structure on [[1 with combining macron]01] to interact with other layers, either through ionic or hydrophobic interactions, depends on the substitution pattern at the meso-positions of the porphyrin ring. Thus, the different morphologies of the particles [mono- bi- and multilayered] of this series of J-aggregates are explained taking into account the role that the fourth meso-substituent plays in the interlayer stabilization. The results suggest that supramolecular helicity, previously detected in several J-aggregates, is not the explanation of their chirality but would be the expression of the intrinsic chirality of the packing between building blocks.

    We present here for the first time the crystal structure of an AT-hook domain. We show the structure of an AT-hook of the ubiquitous nuclear protein HMGA1, combined with the oligonucleotide d(CGAATTAATTCG)2, which has two potential AATT interacting groups. Interaction with only one of them is found. The structure presents analogies and significant differences with previous NMR studies: the AT-hook forms hydrogen bonds between main-chain NH groups and thymines in the minor groove, DNA is bent and the minor groove is widened.

    We present the structure of coiled coils found in two oligonucleotide DNA crystals. The sequences d-(ATATATATAT) and d(CGATATATAT) are used. In the first case several coiled coils with different structures are found. In the second case a single structure is present. The results are compared with other coiled coil structures. They might be used in the development of new nanomaterials.

    The coiled-coil structure formed by the complex of the DNA duplex d(ATATATATAT)2 with pentamidine is presented. The duplex was found to have a mixed structure containing Watson-Crick and Hoogsteen base pairs. The drug stabilizes the coiled coil through the formation of cross-links between neighbouring duplexes. The central part of the drug is found in the minor groove as expected, whereas the charged terminal amidine groups protrude and interact with phosphates from neighbouring molecules. The formation of cross-links may be related to the biological effects of pentamidine, which is used as an antiprotozoal agent in trypanosomiasis, leishmaniasis and pneumonias associated with AIDS. The DNA sequence that was used is highly abundant in most eukaryotic genomes. However, very few data are available on DNA sequences which only contain A·T base pairs.

    En la presente tesis doctoral se han realizado estudios estructurales de DNA. Estudios previos han demostrado que los coiled-coils de d(ATATATATATAT) y d(ATATATATAT) tienen unos parámetros geométricos muy diferentes. El objetivo de esta tesis es aclarar las propiedades de los coiled-coils.Con esta finalidad se han estudiado por cristalografía de Rayos X oligonucleótidos con diferentes secuencias y con extremos cohesivos que fijen la geometría de los coiled-coils. Se han utilizado oligonucleótidos con la secuencia d(CG)n(AT)m o (AT)m(CG)n y otros semejantes. En la mayor parte de ellos n=1 y m>1, con lo que el extremo cohesivo es normalmente la secuencia CG. La estructura (a una resolución de 3.1 Å) de los cristales generados por la secuencia d(CGATATATATAT) ha sido resuelta y publicada (De Luchi et al., ChemBiochem 2006, 7, 585-587). La estructura es isomorfa con la estructura de d(AT)6 y los enlaces a puente de hidrogeno entre las bases A y T son de tipo Hoogsteen, como en el caso de la secuencia d(ATATAT). Se han obtenido diferentes tipos de coiled-coils y se han estudiado sus características y propiedades.Hemos analizado las propiedades geométricas de los coiled coils: hemos visto que los parámetros que determinan el numero de oligonucleótidos por vuelta son el "kink angle" θ, y el ángulo de torsión τ. Ha sido estudiada la relación entre estos parámetro, en función del numero de oligonucleótidos por vuelta N y el ángulo de inclinación β del coiled-coil.Hemos intentado determinar si la formación de apareamientos de tipo Hoogsteen puede influir en la geometría de los coiled-coils, los resultados sugieren que los puentes de hidrogeno de tipo Hoosteeen favorecen la formación de coiled-coils, mientras los enlaces de tipo Watson-Crick generan mas fácilmente estructuras estándar de DNA pseudocontinuas. La secuencia d(CGATATGCATAT) genera columnas tradicionales de DNA, las bases centrales G y C, apareándose con enlaces Watson-Crick fuerzan las bases ATs a aparearse de la misma manera, generando así una hélice recta pseudocontinua.Como complemento de estos estudios se han obtenido las curvas de fusión de oligonucleótidos ricos en AT, los resultados, que incluyen una formula que permite un calculo aproximado de la temperatura de fusión de secuencias cortas de DNA, han sido publicados (De Luchi et al., Analytical Biochemistry, 2003, 322, 279-282).También he tenido la oportunidad de refinar la estructura de d(TAGG) en complejo con un derivado antraquinonico que ya había sido resuelta en nuestro laboratorio. Inesperadamente, encontramos que en esta estructura no se forman G-cuádruplex como fue descrito en solución por Kettani et al, las moléculas de fármaco, a través de interacciones de stacking forman un retículo de columnas perpendiculares una a la otra, estabilizado en los "crossing points" por las flexibles y cortas moléculas de DNA. La flexibilidad del DNA gracias a sus siete ángulos de torsión, le permite adoptar una conformación tal que se adapta a la estructura creada por las columnas de fármaco. La capacidad de formar diferentes tipos de enlaces a puente de hidrogeno estabiliza su conformación en este caso no canónica. En esta estructura hemos encontrado los siguientes tipos de enlaces a puente de hidrogeno: estándar Watson-Crick, reverse Watson-Crick, interacciones simétricas Guanina-Guanina.
